Is there a way to set a custom base plane besides choosing Best Fit and lowest point?

Those are the two options for now, but the feature has been requested. I’m not sure where that stands, but it wouldn’t hurt to start a new Feature Request topic with your idea and explanation.
There has also been a request for visualization of that plane.

Best fit is triangulated across the bottom of the pile exactly on the points you picked. Lowest point would make a flat surface based on the lowest point picked so if you have a stockpile on a slope the quantity will be to high because it is digging into the slope. It actually works well when you need to cut the hill our or bench it for a pad.
